I have thought about this before and have no real conclusion. I understand Gary's problem of reading an e-mail and not knowing what it is about since the thread has been broken.
However, keeping a thread will sometimes result in accumulating pages upon pages of e-mails which have already been sent. If I receive an e-mail (One Page) and respond (1 + 2 Pages) and someone else responds (1 + 2 + 3 pages). It takes only a few responses to have a very long e-mail, each which goes into the archive.
Then there are the different ways of responding.
I tend to put my response at the top where it is seen first.
Others respond question and answer style throughout the first e-mail.
Then there are others who add theirs to the end. I have noticed that Fred has sometimes done that and for chronology, it makes sense, but I don't like to read the whole newspaper to get to the comics on the back page.
Another way I sometimes use is making a note: "For the sake of brevity, part of the thread has been deleted." I then respond to only the section I am interested in.
I think the most important thing is the Subject line. I am very much at fault here. Using Gary's query as an example (Re: [HN] Request) what does that mean? How about "Continuing subject Thread"? I think we find it easy to click on return to send a query and fail to properly edit the subject line.
